Research training/internship on explaining MD molecular modeling data of Rubisco, BMC

Here is a great chance to take part in a project ultimately meant to better understand the kinetic properties of Rubisco, its detailed enzymatic mechanisms and what parts of Rubisco that are the most conserved. Hopefully this may lead to better strategies of engineering Rubisco to enhance its capacity to fix CO₂. To achieve this you will (i) perform extensive literature searches and compile a database of published Rubisco mutations as well as how they affect enzyme solubility and kinetic performance, (ii) perform sequence-structure alignments to "normalise" residue numbering between Rubiscos from different species, and (iii) compare your new Rubisco mutagenic database with recently obtained and interesting but yet unexplained MD modeling data.

Master thesis: Finding a possible cure for an intractable cancer form

Myelodysplastic syndrome (MDS) is a hematological disorder where expansion of mutated HSCs cause impaired hematopoiesis and consequent decrease in peripheral blood cells. MDS frequently progresses to acute myeloid leukemia (AML) with poor outcome. Today, the only curative treatment for MDS is bone marrow transplantation. In this degree project you will get the chance to characterize two novel tumor suppressors that hopefully also have the potential of being developed for cancer treatment. As an alternative, you may be able to do a long project course on the same subject.

A major aim of this PhD project will be to derive a risk analysis for loss of biodiversity in Swedish freshwater lakes. To achieve this, particular focus will be on studying the hybridisation between two closely related species, common bream and white bream (Abramis sp.), that currently hybridize to some extent and in fact run the risk of collapsing into a single unit (gene-pool). Recombination allows genetic mixing during meiosis, thus increasing genetic diversity and the efficacy of selection. In many species, the breaks where recombination occurs are biased towards G and C nucleotides, which leads to apparent selection for GC (a.k.a. GC-biased gene conversion, gBGC). gBGC enriches genomes in G and C and can counteract natural selection. Characterizing recombination patterns and their consequences is thus crucial to understand genome evolution and how species respond to selection and adapt to their environment.

Cambridge Conservation Forum (CCF) is seeking two palaeoecologists for PhDs that investigate the interactions between fire, climate, and vegetation in the biomes of the Western Cape, South Africa. Improved clinical imaging of head and neck cancers - Degree project at KI

CD44v6 is an antigen overexpressed in squamous cell carcinomas, especially in the head & neck region. Previously several targeting molecules towards this antigen have been assessed for molecular imaging using PET (Positron emission tomography) with promising results. Recently, two scFv’s (single chain fragments) towards CD44v6 were selected and affinity maturated in a collaboration between UU, KI and KTH, demonstrating the best properties for molecular imaging that has been achieved so far. The group now wants to take this project further by optimizing and evaluating the top candidate for potential in molecular imaging of squamous cell carcinoma. This degree project may allow you to take part in and contribute to this important work.

Epigenetic inheritance is common, but whether it is adaptive is still not known. The Lind lab. has just finished a long (100+ generations) experimental evolution experiment in environments predicted to select for or against epigenetic inheritance, and several projects are now available to investigate the evolution of epigenetic inheritance and its evolutionary dynamics. The lab. works with the nematode Caenorhabditis remanei as a model system and thanks to its short generation time (3-4 days) it is very suitable for collecting robust data even within the timeframe of a typical student project. Four Master’s projects in comparative genomics in Arbuscular Mycorrhizal Fungi

Here are flexible opportunities within molecular ecology and evolution, focusing on Arbuscular Mycorrhizal Fungi that are organisms in symbiosis with 90% of present day land plants. It is believed that they have maintained such interactions for at least 450 MY, coinciding with the colonization from water to land by plants. This makes them key organisms for studies on evolution. Because of the difficulties in culturing, little is known about their genomic organization but the lab has developed novel methods to sequence them, using single nuclei sorted directly from spores.
